Why is religion specifically protected in first amendment

Problem

a) What historical precedent (think of Roger Williams and Anne Hutchinson), would lead someone like Madison to think this way and lead him to reject governmental involvement in religion?

b) Why is religion specifically protected in the First Amendment? How are those protections articulated in the Bill of Rights?

c) Some desired an equal spread of government funding to churches. What would be the issue with this? Also, why are churches tax free and should they be taxed, in your opinion, to offset standing deficits?
