B. Do multiple alignments to find the regions of the protein families that are similar and the ones that differ between the family of unknown function and homolog of known function. Visualize these alignments with different tools such as tree and motifs.
C. Do a structural analysis of the family of unknown functions by building a model if needed based on existing structures or by comparing the structure to the structure of homologs.
D. Find any association evidence not related to homology. Co-expression data, phylogenetic codistribution, physical clustering, gene fusion.
E. Generate a testable hypothesis for the function of this protein family and describe genetic or biochemical experiments that can test this hypothesis.
